Dany and her brother were stashed away by Varis when their father "The Mad King" was killed by Jamie as others have mentioned. This was when they were babies and before the first episode. The Viper's sister (you raped her, you murdered her, you killed her children), that he went on and on about was married to Dany's older brother...who supposedly kidnapped Ned's sister and later killed her.
Ned's older brother who was the leader of the family at the time came to Kings Landing to get their sister back. The Mad King ended up burning him alive. Ned's sister was set to be married to Robert Barathion. This is what started the rebellion against the Targarians and ended with Robert Barrathion as King and his desire to completely wipe out all Targarians.
The Mad king had Tywin as his hand, and Jamie in his Kings guard. He felt himself surrounded by enemies so he stashed wildfire throughout the city. (some of it was used in season to against Stannis' ships).
Anyway, Targarians are known to go mad because they are a product of generations of inbreeding. In season one, Jorah was originally sent over to see if Dany and her brother had the madness too. Her brother definitely did...Dany in my opinion is yet to be determined. (King Joffery had it too...some believe because of inbreeding).
In the book when Barriston was telling Dany about her father, he mentioned that Mad King took Tywin's wife before the bedding knowing Tywin could do nothing about it. Cersei and Jamie could be Targaryens as well.
