From what I heard Neo and Trinity are copies left behind and have to be woken up. Supposedly the flick takes place 60 years after the events of "The Matrix Revolutions". Just rumors for now.

The one thing the machines couldn’t control was human emotion. It’s too chaotic to predict/calculate/understand fully. It presented them is a chaotic process that was out of their control. The architect knew it, but he couldn’t get it right. Ultimately, the machines had to listen to Neo, which still didn’t make any sense.
The writing for the Matrix was all over the place though. The first one was flawless. But the second and third had so many plot holes and inconsistencies. Nevertheless, I still enjoy the concept of the movies.
The 2nd and 3rd movies were probably rushed after the success of the first so they can get a pass for thkse plot holes and inconsistencies.
They've had close to 20 years for these new films so there's no excuse this time.

Its funny people still finding hidden shit in the original trilogy even now stuff I even overlooked. Check out the YouTube channel "Matrix Explained" for some good breakdowns of the series.
