Thats part of the charm, the goofiness of supposedly serious characters, and the outright goofiness that pops up in the most serious of situation sets this manga apart big time from bleach and naruto.

The black zetsu was always a part of Obito since Madara healed him. Obito didn't know about that shit. He was about to do that Pein bull shit and bring everyone back to life no jutsu.... but Madara/black zetsu stopped that shit.
