First off, Itachi's allegiance was to Konoha (the Village) first, not the Uchihas (clan). That's where everybody is mistaken.
He didnt agree with the Uchihas principles.
I mean, in all the flashbacks we've seen in the Manga and anime, it dosent look like he even got along with anyone in his clan other then his brother and Shisui (Who also put the village above all else, but couldnt stomach fighting his own clan or have his eyes used against Konoha, so he offed himself). Itachi couldnt even stand his pops.
So basically if a war broke out between Konaha and the Uchihas, Itachi would be fighting for konoha.
We can criticize his decision all we want, but the fact is, the Uchihas had cut off talks with konoha and were planning on going to war against what Itachi cherished most. And i still havent heard anyone else offer up another legitimate way to stop the coup'.

If Sasuke ever got out of line and endangered konoha, the eye was to put him under a neverending genjutsu with the orders of "Protect konoha". Itachi planned to do a forcibly controlled mind fuck he couldn't resist for the rest of his life.
But he told Naruto he "hoped that would never have to use it", because everything was set up for Saskue to restore the Uchiha clans honor by killing Itachi and be seen as a hero.
But he had a backup plan in case Saskue threatened the village.
Itachi is not a "hero", but in order to prevent war and protect konoha, he did what needed to be done.
