Depends on a number of factors, not the least of which is ease of use for both you and your customers/clients. We use several for different applications, and this diversity is intentional.

PayPal Business/Here (card reader) for smaller charges like one-off consulting, short hourly projects, and ticket sales for events.
(Instantly liquid to PP Business debit card - hard to pass that up.)

Stripe for online forms such as maintenance subscriptions and event registrations.

Wave Accounting/Invoicing for large payments and retainers.
Square (reader) for in-person purchases if Paypal reader isn't behaving.
