By law as long as the Stark boys are alive, they run the north. If the Stark boys make an appearance, they can rally the north fighters to drop any allegiance they may swear to Roose out of necessity for keeping their lives. This is why Roose sent his man a few episodes ago to infiltrate the nights watch with the goal of finding and killing Ricon (sp?) Stark. It doesn't seem like he is even wondering if the task was completed. I think he'll be surprised eventually and pay for his betrayal of the Starks.
